Terrmel Sledge knocked in both runs for the Padres, who have dropped four of their last five games.
After two scoreless innings, the Red Sox scored three runs in the third to take the lead. Coco Crisp and Cora hit consecutive singles with one out, and a base hit to right from David Ortiz plated Crisp for the first run of the contest. A sacrifice fly to deep right by Manny Ramirez brought Cora home and Drew followed with an infield single. Mike Lowell then punched a single to right to score Ortiz for a 3-0 lead.
San Diego made it 3-2 in the fifth after pinch-hitter Sledge doubled home Kevin Kouzmanoff and Geoff Blum.
Varitek's home run in the eighth off Scott Linebrink gave Boston a two-run lead and some breathing room.
Jonathan Papelbon pitched a perfect ninth to notch his 18th save of the campaign.
